well while its not entirely 100% proof if you leave your C: drive untouched and run your apps from the F: drive you can still play on XBOXLive, like I said I have done this and it works fine. Another two choices to play online is to go with KAI and XBConnect you can play with modded boxes there with no problems and the best thing is they DON'T charge you the $50/year as M$, they're both FREE!!

PS.
make sure you get your XBOXLive account setup after you upgrade your HD, otherwise you will be banned.
